What app are you using to read the books? It's possible that it does not read pdf files, which is why it's failing.

There's iBooks that will read pdf files. As does Goodreader and I believe Adobe also has a free pdf reading app.

Once you have an app that will read pdf files, then you can import that pdf into the iTunes library and should be able to sync it.

For example, I have iBooks, and if I want to add a PDF, i simply open iTunes, attach my iPad, go to 'file' (I think) and 'add to library'. Navigate to that pdf, add it to iTunes, then I can sync it onto my iPad.
